Bounty Missions are missions that have you kill a certain number of a specific enemy and that do not take place in a separate mission instance. For the NPC bounties, their requirements can however also be fulfilled while being in another mission's instance (apart from any special NPCs you might have to kill).

"Special" NPCs: most of the advanced bounties require you to kill a rare Boss-type NPC as well. These can be found on the Open Sea, in groups of more than one opponent of the appropriate faction. They will NOT occur by themselves. Unfortunately, you can't tell if a group contains one of these NPCs until you have entered the combat instance.

Example: the Los Ladrones Nave de la Partida ship in the Los Ladrones Bounty. For these you'd have to attack any Los Ladrones group containing at least two ships on the Open Sea.
